Steps a workflow can run in EBI Ontology Lookup Service.

  • Search termsSearch for terms by name, synonym, definition or id, across every ontology in OLS or only in some: each match's id, label, ontology, description and synonyms. Narrow it to exact matches, to obsolete terms, to the ontology that defines each term, or to the terms under one term.
  • Suggest labelsComplete what someone has started typing with term labels and synonyms, for autocomplete: 'diabetes mel' gives diabetes mellitus and its kin. Each suggestion is listed once.
  • Map text to a termFind the term that best fits a piece of text, such as a disease typed into a form: a term with that label first, then one with it as a synonym, then OLS's closest match. Says which kind of match it is and lists the other candidates, so a workflow can accept an exact match and send the rest for review.
  • Get a termLook a term up by its id, IRI or OLS link: its label, definition, synonyms, cross-references to other vocabularies (MeSH, ICD-10, UMLS...), older ids, whether it is obsolete and what replaced it, and every annotation. An id OLS doesn't know comes back with 'found' false.
  • List a term's parentsList the broader terms above a term: its direct parents, or all its ancestors up to the root, by is a links or with part of too. Useful to roll annotations up to a broader category.
  • List a term's childrenList the narrower terms under a term: its direct children, or all its descendants, by is a links or with part of too. Useful to expand a term into every kind of it, such as every form of diabetes.
  • Get a term's paths to the rootGet every chain of is a links from the top of the ontology down to a term, as text (entity > disease > ... > the term) and as terms, shortest first. A term with several parents has several paths.
  • List a term's relationshipsList a term's links to other terms beyond its place in the hierarchy: part of, has part, develops from, produces, regulates and the rest, with the term at the other end. Outgoing links say what the term relates to; incoming ones, what relates to it.
  • List ontologiesList the ontologies OLS holds, or those matching a search: each one's id, title, version, number of terms, licence and when OLS last loaded it.
  • Get an ontologyGet one ontology's title, description, version, licence, number of terms, properties and individuals, when OLS last loaded it, its top-level terms, the ontologies it imports, papers to cite and where it is maintained. One OLS doesn't have comes back with 'found' false.
  • List an ontology's top-level termsList the terms at the top of an ontology, such as GO's molecular function, cellular component and biological process: the ones the ontology names as its roots, else its own terms without a parent, or every term without a parent.
  • List an ontology's termsList every term of an ontology a page at a time, imported ones and obsolete ones included, each with its definition and synonyms: for copying a vocabulary into a spreadsheet or database.
